Sometimes Packages can't be restored even though they exist on the server?

I have recently setup proget on a windows 2016 server, created some feeds, and uploaded nuget packages to them via the drop folder.
I've noticed though that when my development team is trying to do a restore through visual studio that multiple packages "do not exist in the feed", yet when I browse the web server they're clearly there! In addition I am able to download them from the server directly, and perform installs with the provided commands that the system generates.
Why is this? Is there a re-index command somewhere I can run that would take care of this?
I've tried re-uploading packages with no effect.
I've also waited 24 hours and noticed that packages that didn't appear yesterday appeared today (but not all of them are available)

Please ensure that the ProGet Service is running (Admin > Service), that's what's responsible for monitoring the drop path.
Otherwise, if the packages appear on the web page, then they will appear in the feed. You can manually inspect the feed with the API if you'd like, or by using a tool like Fiddler or something to see the requests.
One possibility is that the client is caching old queries?

I have verified that it is/was running at the time, and still is today.
Is there really no manual re-index command that i could use?

There is nothing to re-index. If you see it in the web, then it's already indexed.
