Assign Application Pool to Virtual Directory (Convert to Application)

Is there a way to Assign an application pool to a virtual directory or a web application?
I of course am aware of the ability to create a new website, but i have no other ports or IP addresses on this server to bind to, instead, this will be a subdirectory under the wwwroot that Default Web Site points to, and I just want to assign the application to another app pool.

It's possible via IIS / appcmd, but the BuildMaster action does not support this behavior.
